A DETERMINISTIC PIPELINE, NOT A BLACK BOX Manifold treats your project folder as the source of truth and compiles it the way a build system compiles source — the same inputs always produce the same document. Seven passes: 1. INGEST, READ-ONLY Manifold walks every nested sub-folder and opens each file through a macOS security-scoped bookmark — read-only, never modified. Markdown and Word (.docx) parse to a common model; Word equations convert from OMML and survive the round-trip. Text: Markdown (.md), Word (.docx) Figures: PNG, JPEG, TIFF, HEIC, GIF, BMP, WebP, SVG, PDF Tables: CSV, TSV, or a table saved as an image Equations: LaTeX, inline and display math Scripts: Python, R, MATLAB, Julia, Stata, SAS, R Markdown, Quarto, Jupyter — read for context, never run References: BibTeX, CSL-JSON, RIS, EndNote 2. READING ORDER When the body spans multiple files, Manifold resolves their order from the strongest signal available — a LaTeX \input/\include list, a Quarto or bookdown chapter list, a numeric filename prefix, or per-file front-matter order — then falls back to heading inference and natural sort. Each file is graded with a confidence you can confirm. 3. PLACEMENT Each figure and table is classified and anchored to a paragraph through a ranked stack of signals: a filename callout matched exactly or by Jaro-Winkler fuzzy match, then a literal or fingerprint match, then TF-IDF cosine similarity against each paragraph's content — with on-device OCR only on the few files still ambiguous. It stops at the first confident answer, and every decision carries a confidence you can override. 4. NUMBERING & CROSS-REFERENCES Assets are numbered in the order your text first cites them, and in-prose callouts are rewritten to the resolved labels — (timeline.pdf) becomes Figure 1. A renumber re-resolves every cross-reference, so the numbers and the prose never drift apart. 5. CITATIONS Each in-text citation is bound to its reference entry and rendered in your chosen CSL style — eight built in (Nature, Cell, APA, Vancouver, IEEE, ACS, Chicago, MLA), plus any CSL style you import. Switching re-renders every citation and re-orders the bibliography instantly; numbered styles render [n], author-date render (Author, Year). Computed locally. 6. INVARIANT CHECK The assembled document is validated against a set of invariants — uncited files, callouts with no file, unmatched citations, duplicates, figures below print resolution. Each lands in one review queue, and anything blocking holds export until you resolve or dismiss it. 7. RENDER The same validated model is emitted to all four formats at once, with identical numbering, placement, and captions: Markdown (.md): clean, numbered source plus a separate formatted references file. Word (.docx): formatted captions and equations as native, editable OMML. PDF: print-ready, figures sized to column width and DPI-verified. LaTeX (.tex): equations, figures, and references all correctly placed. ON-DEVICE AI For any figure or table you leave blank, Apple's on-device AI drafts a caption from the generating script, the sentence that cites it, and an OCR scan of the figure. It's the only step that uses AI, and you approve or rewrite every draft. NOTHING RESETS Edit your files and re-scan: Manifold reconciles the change without discarding your work. Your reading order, figure and table types, placement overrides, and caption edits are all remembered across runs. PRIVATE BY DESIGN Manifold ships with no network entitlement — the app can't make a network request, not to scan, caption, or export.
