Merlin Mobile aplikacija omogućava brzi pristup sustavu s mobilnih uređaja te primanje push obavijesti na uređaj bez potrebe za stalnim osvježavanjem web stranica. Aplikacija je namijenjena korisnicima kako bi bili "uvijek dostupni i obaviješteni" na sustavu Merlin, a pruža i brz pristup sustavu Merlin i e-kolegijima kojima korisnik može pristupiti sa svojeg mobilnog uređaja. Nastavnicima ova aplikacija može poslužiti i kao mjesto virtualne prisutnosti, odnosno mjesto gdje će biti dostupni za pitanja svojim studentima kad god to sami žele. Aplikacija Merlin Mobile je dorađena inačica službene Moodle mobilne aplikacije koju je Ceu tim prilagodio za rad s infrastrukturom Srca. U pozadini aplikacije nalazi se sustav koji omogućava pristup sustavu Merlin i promptnu isporuku push obavijesti. Push obavijesti korisniku javljaju primitak poruke, poput onih iz foruma, privatnih poruka i slično.
